What I remember is that is was about a kid how living as a boy at home, but attending school as a girl. I think they changed clothes somewhere in between.

The author, D.L., does have other stories that also feature a brave and resourceful protagonist pulling the wool over their parents eyes through clever deception and just plain bold actions. D.L.'s stories are all great reads as I recall. The story you are looking for is likely Simon(e), but it could be one of D.L.'s other stories.

Drew has gynecomastia and his breasts are growing like a normal girl. The family moved just before the start of high school and Drew spends the first year wearing very loose clothes and is severely bullied for the clothes. A class mate discovers his secret at the start of the second year and suggests he just dress as a girl. The school is surprised when they realize "she" is actually a girl and update their records. The student body think she's a new student and don't connect her with the boy that was bullied the previous year.
Drew is also into martial arts. Is this the story you were thinking of? I've long lost track of how many times I've read this story. Or all of the other awesome stories that follow it.

Thank you for looking for this story. As I stated in my other comment, I thought that Simon(e) was the story you were looking for. I had read Book 1 and was unaware that there was a Book 2. It had been long enough ago that I didn't remember that Book 1 didn't compete the the story.
Book 2 carries on and is a great resolution to the conundrum left by the abrupt stop in Book 1.
I reread the story to check on the inclusion of the DYI body modification. You are right. it isn't specifically included as it happened before the story began. However it is referenced several times and I guess my mind put together the references and supplied the missing details so that in my memory it was included in the story.
At any rate, I'm glad that I reread the story so that I could read Book 2.
